Expression profiling :
After your RNA is extracted, run it through a Qiagen RNAeasy column (or equivalent). This small extra step helps to eliminate residual ethanol, phenol, trizol, etc. that can inhibit downstream enzymatic reactions. Furthermore, make sure that your RNA is of good quality by running it on a “RNA Nano” Bioanalyzer chip (Agilent) – doing so will save you some headaches!

ChIP-chip :
Make sure that you have the proper negative control! Antibodies are not perfectly specific and have each their unique non-specific binding profile. Avoid using a different antibody (IgG, etc.) as negative control since it will add its own noise to your experiment.
